Roy Campbell's leg is broken in the beginning of the story, so Snake suggest Campbell to drive around in a truck while he goes on his missions. Perhaps this is why Campbell is seen with a cane in MGS4 trailer.
Cunningham interrogates Snake's for the Legacy. FOX unit believes he knows where the other half of the Legacy is hidden. Snake believed the CIA already had all of the Legacy after Operation Snake Eater. Cunningham doesn't believe Snake was telling him the truth, but of course Snake really doesn't even know.
Cunningham asked Snake what really happened in Operation Snake Eater, and Snake is brought into a flash back with the Shagohod, EVA, and The Boss. Cunningham walks away when Snake didn't answer.
Ursula, the powerful ESP of FOX is said to be very deadly, and her twin sister, a much weaker ESP talent, and a medical researcher tells Snake to shoot her sister when he see her or else he's dead. Elisa, the researcher is watching over Null, who is the last experiment soldier of the Perfect Soldier Project. Null's name derived from being un-named test subject, he has no number, no code name, etc when he was first tested by the Government.
Elisa wants Snake to kill her sister. Elisa feels that her sister is no longer "human" after she had become so powerful with her psychic abilities.
Both are from the Eastern Bloc and were taken in by Gene since it was their country that abandoned their comrades in South America in the 60s (1964 to be exact). The Soviet had given up on building a secret base and without much funding they pulled out of Cuba, they tried to cover it up by suggesting it was rogue soldiers trying to built the base there during that time period.
Gene gives his speech to the soldiers who were building a large structure of a building, and his voice has some of sort effect on them... He talked about how he will create a nation, a nation where soldiers aren't tools of the government, basically what Outer Heaven was to Big Boss. In the end of his speech the soldiers saluted Gene for giving them a purpose and for his encouraging speech SPOILERS
Snake and Null fought, and after you have beaten Null in the game, Snake finds out he seen Null's style, he remembers a child in Mozambique. Cunningham caught Snake off guard and knock Snake unconscious, and he is captured once again.
Gene has a moment with Snake. He explained that this was all a set up by the CIA. FOX "stealing" Metal Gear was planned out by the CIA, they planned to give the Russian the new Metal Gear they've built by orchestrating FOX stealing the Metal Gear and defecting to Russia. The CIA wanted to prolong the Cold War, to maintain balance.
Gene also tells Snake that they were "brothers". The Successor Project, Snake inherited The Boss' title, and became Big Boss, and his "brother", Gene inherited The Boss' "voice". Gene's fighting style is patterned after The Boss, and his reflex is faster than Null's. Gene is on the phone, it is Ocelot. Gene is keeping Ocelot an update on the situation and that the CIA must be in a confusion right now.
Null is loose, he kills Gene's soldier, and demand that he must finish his mission, to kill Snake.
Gene is skilled with knives, he injures Null and used his voice and said "You will stand down", Null is taken away. AC Kid Posted 12/7/2006 2:26:25 PM message detail Elisa meets Snake in the room where he is kept, she tells Snake to don't move and wraps her arm around Snake. Elisa is using telepathy to talk to Snake about what Gene's next step is, and that she doesn't always have premonition, but she saw Snake destroying Metal Gear.
Snake's squad rescued him, but Cunningham appears in a pod, demand Snake to tell him where the other half of the Legacy was kept or else he will shoot his squad one by one. Snake swears to him that he doesn't know, but Cunningham shoots 2 of his men, but not killing them. Cunningham said "The Pentagon told me you have the other half of the Legacy", Snake is puzzled.
Elisa comes through with a truck and rescued Snake and his men. They meet up with Campbell, and Campbell tease Snake about picking up a young girl, and said give her 5 years until she becomes a real woman.
Snake and Elisa has a conversation, Snake wanted to know why Elisa is helping him. Elisa told him, she betrayed Gene because of the nukes. Even though she is betraying Gene, she is still grateful for what he has done for her.
Elisa and Ursula's parents were killed in an accident, a nuclear explosion somewhere in Russian. They were effected by the explosion, and that is how they have psychic powers. Snake tells Elisa that he too was affected by a nuke in Bikini Atoll. Elisa talks about she will never have children, and she wished Snake to be a great father, but Snake replied "I'm sorry, I will never be a father..."
Snake reaches the harbor where he was told by Elisa that he would find something there. Snake enters the ship to investigate and he hears voices. Python, who was Snake's former combat buddy and a former crazed colonel, who has gone somewhat mad after Russia abandoned the base. Python was there searching for a man, Snake. The colonel starts talking crazy and shoots Python, but the bullets freezes and hits the ground. The colonel cried out "monster" and Python said "you tried to kill a man, and you called me a "monster"? Python grabs the tip of the colonel's rifle and froze the rifle and his arm into ice. Python walks away after he locks the man in a cell with his ice ability.
Snake talks to the guy and he reveals what kind of man Gene was, and how he took over the base in 4 weeks. Snake sets him free.
Snake search again and find some parts in a large crate labeled U.S. on the outside, and comes to a conclusion that something big like a tank was being built, and it was definitely ground based weapon.
Shortly Snake receives a call. This man calls himself "Prividyenie" or Ghost. You can't see his face on the radio screen, and he tells Snake about the new weapon FOX has stolen. He makes a reference to Sokolov's Shagohod, and then about Granin's Metal Gear and how the U.S. Government had stolen his blueprint. The new weapon Ghost describes can hit multiple targets at once and it's a walking tank (4 legged), Metal Gear. Snake asked if he was Granin, but Ghost said, "no, Granin died".
